You can try:
1. Increasing the alert frequency. What do you have it set for now?
2. Set firewall behavior to custom policy mode, if you don't already. Default, as I recall, is safe mode, which acts like that checkbox is turned on, even if it's off.
3. Purge your configuration rules. That'll dump anything you have a rule for that's no longer present on your computer. You do that from Network Security Policy -> Application Rules tab (under Firewall->Advanced).
3a. There's a Global Rules tab in Network Security Policy also. You might check that to see if there's something causing applications not to alert.
4. Export your configuration to a file and uninstall/reinstall Comodo.
