...are happening with your update utility? That doesn't sound like a system wide problem. Possibly a corruption in the package database, receiving improper packages (could be a problem of the updater itself not having been updated), or changes in the file system that where not done by the updater itself. Can you remember the last thing you installed before these problems started arising? I really doubt this has anything to do with Virtual Box.
