The vast majority of their schools were destroyed during WW2. They had a massive project to rebuild them all. As such, they all look *exactly* alike since they were designed and mass produced. If you ever watch an anime series called "His and Hers Circumstances", you'll see live pictures of a school... and realize it really does look like every school in every anime.

Note that there are a few anime series that do not look the same. One example is "Revolutionary Girl Utena." This one is a private school though, and I think it's not supposed to be in Japan....
