You just throw out GPS signals below a certain strength. You can also add some basic sanity checking and filtering based on assumptions of possible speeds and accelerations.
You can also sanity check that the distance between two points is constant with the instantaneous velocity measurement at each of those two points.
You may underestimate distance that way due to corners getting cut on the GPS log but it becomes reliable.

GPS does have it's limits and is no replacement for an odometer, it's too easy to jam for a start, but for things like automated billing for toll road use it is perfectly capable.
