The '06s use the PD (Pumpe-Duse) engine, which has four very large, expensive pump/injector combos. It's driven mechanically off a extra lobes on the camshaft, which puts a lot of stress on it and requires an even more exotic oil than older ones just to survive.

I'd steer clear of the '06. There's a reason they only used that engine for a few years. Nertz on the VW management that allowed themselves to be persuaded by Bosch, who wanted to test out their PD technology, instead of just going with common-rail in the first place.

The '09 is nice, new common-rail goodness. Only thing is the emissions system, using a novel "burn off the crap with extra fuel" thing that gets you in trouble if you try to run full biodiesel in it. *grumble* Until that's resolved, I'll hang onto my '02, but it's a very good car and engine if you don't care about that. (And you can still run 5% biodiesel, to smooth things out and make it last longer.)

I'd definitely go with the '09, even with the extra wallet pain.
