As having spent time in the military, I doubt her CO is out to be a jerk. He has to look at the best interests of the company. If he knew about it and let her go on regardless, it could come back on the company and everyone in a leadership position should something happen.

As for the revoking the eligibility bonus, I am not sure it works that way. I received a pretty good bonus as well once I graduated, and I was delayed only a week due a hold-up in in-processing. I did not hear of anyone losing the signing bonus for reasons other than seperation or switching MOS. You might want to check with the recruiter (not that they are the pillars of all that is right) to see what her contract says or may just want to pull out the contract.
