He has a problem not so much with religion or organised religion itself, but with the deliberate ignorance of reason that comes with much of it. His argument isn't so much that people shouldn't believe what they want, but that they shouldn't shut off their ability for logical reasoning in some area they've arbitarially decided is 'off limits' for science or reason.
