They both provide GCC to do compilation work. The difference is that the Cygwin GCC target (and associated libraries) provide a fairly heavy POSIX emulation layer (allowing relatively easy porting of *nix apps but requiring the installation of Cygwin stuff on the user's machine) while the MinGW target provides a "minimal" layer of compatibility, but doesn't require any special deployment in the end. And it's still perfectly workable with most kinds of apps -- you just need to add more in the way of WIN32-specific code.
