Write a CLI PHP-script that handles the changes. Call that script periodically via cron. When you change something via the webinterface, a database (or something) gets updated. The cronjob comes by, sees the changes and processes them.

Security is still an issue though. You might want to think about that for a while (storing the IP-adress and checking on it? Storing uname and pass and do a PAM-authentication?)

Come to think of it: maybe it is possible to execute a script from the webinterface using PAM-authentication to su to the right user.

Just some ideas to set you on track.
