g the package from that, with altered locations.

I'm afraid I don't know the exact steps, but you should start with "apt-get source php5". The command to make the actual .deb is (iirc) dpkg-buildpackage, but you may need to first install quite a few packages for that too.
I'm not quite sure where in the chain you would need to input the desired locations: maybe you can find a way to have dpkg-buildpackage pass the new path(s) to php's configure script, or you may have to hack the configure script itself.
