See FUSE. Fuse is a kernel API that allows filesystems to be implemented via userspace modules. It is increadibly useful -- just take a look at the list of publically supported FUSE based filesystems. I am especially fond of some of the psuedo filesystems available. Its like taking the /proc filesystem to a whole new level. I have also found it quite simple to write my own in house FUSE modules which saves me from having to muck with the kernel.

Sorry that you disk clone didn't work out. It might be the safest thing in the end. The hardware failure could have cause subtle corruptions in the filesystem meta-data that could have gone undetected until the system just crashed, loosing more data then you have lost in this case. Rebuilding the filesystem structures from scratch prevents that from happening.
