In the case of the discovery of 'germs' (bacteria and virii) - it was not a case of some people having an abstract belief that there are these things called "bacteria" with no evidence to back it up. There's plenty of evidence that they exist - like the symptoms every time someone gets sick - and their discovery wasn't the result of some people who had decided ahead of time that they existed but had no idea how to find them, it was the result of developments in optics and the study of microbiology.

To re-ask the original question: How can you possibly prove the existence of something that can undetectably modify the results and your own perceptions such that you think you found nothing? The very concept is self-contradictory.
