Have you restarted Apache? You will need to do a shutdown and then startssl.

If so, do a diff between the two .crt files and make sure they are actually different. The key gen is part of the csr creation process. changing it at this point would require you to get a new certificate.

Make sure you cleare your browser cache as well when testing. I've had that bite me a few times.
