Or recreate fonts.scale and fonts.dir?

Or add the fonts back into your X server's font-path (xset fp+ /whatever/path)? (Easier would be to just restart your X server.)

Which of these you need to do is going to depend on whether the programs that can't find the fonts are using Xft (which uses fontconfig for its configuration, and therefore probably only requires an fc-cache run to recreate its cache files), or are using the raw libXfont library, in which case you'll need to look into fonts.scale/fonts.dir, and/or your X server's font-path.
