The batter only takes base if hit by the pitcher's throw. Once the baseball is in the catcher's glove that pitch is over. If the catcher accidently hits the batter throwing back to the mound it's not part of the contest between hitter and pitcher.

It'll probably piss off the batter's team though because usually the batter is out of the batters box by the time the catcher returns the ball to the pitcher, and to be hit by that throw would be really unlikely and people might suppose it was on purpose.
