i.e. she's complimenting you on a girl's reference scale.

NotSoGood Analogy: If you mentioned to a girl that she has strong hands, after a handshake for instance, she might realize that it was intended as a positive comment, but from a girl's point of view it wouldn't really be high on the list of things they would like to hear, especially from one she likes.

Remember that there is a stereotype of guys being inconsiderate slobs, so saying that you would make a good female might just be a positive comment on your manners, style, etc.
