Let the child go to church every other Sunday and be with the father the other Sundays like the original custody agreement said. The child sees the religious and the non-religious, and then makes up his own mind when he's old enough to choose for himself.

This case (at least as it's presented) is why I constantly reiterate that I will not marry a religious person. I have to have basically compatible beliefs with the person so that crap like this won't happen.
