Use one of the wash-in proofing treatments. I use the Granger's one, it works a treat on my hiking jacket. I also reproofed some salopettes after repairing some holes caused by crampons.

As long as the repair is tightly stitched, you'll be fine.

I guess I was thinking of leather jackets, that seem to have really good abrasion resistance. I tend to think leather is still the best for bike jackets. It's good for cows, after all...
