Open religiously-affiliated charities to EEOC requirements, and it's not going to stop at who is staffing the disaster shelter. The requirements will go all the way up the command chain, rendering the religious affiliation moot.

Likewise, it would open the smaller church-run shelters to lawsuits as to why only priests and nuns HAPPEN to run their charities- assuming the Federal funds ARE going to supplies/capacity rather than staffing. So, err on the side of letting the charity choose, and the charity receiving flak for its decision.
