In the lake itself, the water is colder than it would have been (many freshwater fish are very sensitive to heat changes.)

Downstream, the water is moving more slowly and heats up, this causes more algae to bloom and can also invite mosquitos, posing a health problem.

There is also the fact that there just aren't enough rivers spread out properly and in the correct places to allow for universal use of hydro.

Wave power would be good, but is very limited as to how far inland the power can be transmitted.
