With these same two drives in this configuration?

If that's the case, I'd start leaning towards BIOS settings again, as has been mentioned. Although I would probably pop open the case anyway and look at the jumpers on the HD's, make sure everything is seated correctly (it probably is if it's going through the install), and just generally check for any glaring hardware issues.
