A rat will make less impact on the scent of the cage than the impact the cage will make on the rat. If you keep the cage clean enough so it doesn't smell then the rat won't pong either (Although he will still have that healthy rat smell that nonone can define but is instantly recognisable), if the cage does start to smell it needs cleaning, afterall pet rats live there and have no option but to live there.
