In terms of the order to read them, I would recommend going chronologically by publication date the first time through. So you don't get any spoilers.

However, if you do it chronologically by storyline, there shouldn't be any spoilers that way either. Going in order this way would be more like getting a complete history, which would be pretty cool.

And I really would recommend starting at the VERY beginning. Not the Clone Wars and pre-Clone Wars era, but the Golden Age of the Sith.
