There are however some advantages in being able to run the analysis tools on the same equipment. Firstly it halves the number of devices you need to have in the lab and removes a data transfer step. Secondly in a verification type enviroment it means that it's easy create a fully automated system to capture data and perform a pass/fail test on it.

I don't use any of those features, I never will. I never even see the windows desktop on the thing. But I can understand why it would matter to some customers and I don't care much either way as long as it works.

As I said before, the only reason we have it is because once you are in the market for a 20G sample, 2.5GHz bandwidth 4 channel scope you don't get much choice in vendor or underlying OS.
