TBH, it's been forever since I've actually done this and I'm not really a hardware geek, but you have one master and one slave drive. The master drive's MBR should have GRUB (or LILO, but GRUB is better) installed so should probably be your Linux drive. That should be able to kick off booting Windows from the other drive. Checking this with someone more used to the shonky PC drive architecture would be a good idea. ;)
