Make the applications run as virtual machines if necessary, but they should have no direct access to anything. Everything should go through the OS, and the apps have to request anything. Keystrokes, file access, video access - the lot. Sure, give them a virtual framebuffer and virtual audio streams, but keep them clear of the real ones.
