And most of the time they are represented by their ruling body. However, annihilating (or disabling) an enemy government doesn't make the war over. Until significant opposition (which in Iraq includes combatants who are fighting for the old regime albeit under different names) has been eliminated, you ain't won nuthin'.

Pour example: the Free French in WW2. There may have been a puppet government in France in the form of the Vichy, but in no way did Hitler think that the war in France was finished and done with.
