For months I'd run Disk Utility and get 2 "incorrect number of" statements. I think it was catalog nodes and b-tree leaves.
The first statement was "is X: should be Y", the second statement was always "is Y: should be X".
Apparently what it does when it boots in Safe Mode is a little more in depth, because the problem disappeared after I did a Safe Mode boot. Took forever, though.

It's possible that deleting the file that contained the discrepancy altered the problem to the point where Disk Utility was able to fix it.
Why it first stated it was attempting to repair 2 volumes, I don't know. The only time I had a 'double vision' problem like that the bus controller had fried itself. It would run just long enough for me to see 2 drives where there should be one, then freeze the Mac. What fun. Unless your Mac is freezing up without warning you probably don't have that problem.
