Disk Utility's not as reliable at that task as it should be...it'll tell 'ya there's a problem...but a lot of times it won't fix it...or it'll die trying... and if it's on the system drive...gotta do it from the install disks for the OS...seeing that the one shelled by OS X only allows you to repair permissions on the system drive...that whole BSD unmounting thing...
