Index Tuning Wiz is separate to profiler, and simpler. You don't need a trace, just load the query into Q. Analyzer , highlight and run ITW on it. (You say NT6 - aka Server 2003 ? )
If you are not doing so, running from stored procedures can be significantly faster. You can also use the Show execution plan option in a query to see where all the time is being spent. If all else fails, normalise the tables (I'm assuming that you can alter the reports themselves. If not then you are rather limited).
