How would you obtain speed/acceleration/acceleration rate/trajectory without performing some form of time differential maths? You would want to keep repeating these calculations to ensure that you've got some degree of confidence in the numbers you've obtained and also to perform some error correcting manoeuvering once you've determined an intercept.

Frankly though, in time differential maths you don't care about whether the system time is 1/3sec out or 3 days. All you care about is differential time, start time is not important. What you do care about though is clock granularity. A poor resolution in the real-time clock will lead to that error becoming magnified as the system performs its calculations. The calculated time interval was larger than the real one, therefore the battery calculated the missile position to be further ahead than it was.

This is what the original writer missed. The fact that the system clock was out of sync is merely a symptom, not the cause.
