A machine to human interface in the matrix jacking hardware/OS is a semi-plausable explanation to neos squid-frying abilities, especially as shown in Revolutions where he basically just turns them off (writing the lightning off as a side effect like the arcing on the magnetic hoverships). Now, making them explode in droves I thought was a bit much. But who knows, the mainframe defense squid may have had impact charges he set off with his control program. Most missile type things don't explode on impact (well, the smart ones) so they have to have some sort of software/hardware control to tell them when to go off for maximum effect. He could have just transmited the "blow up now" signal. Of course dude only has vague intuitive control over any of the matrix stuff anyway as shown by his inability to get out of the basic "if (object!=trainman) exit=entrance;' loop. He isn't a god/magician, he just has a vague awareness of the underlying code.
