I still hold that there are utilities available in the matrix interface hardware for programs to interface with the outside world. If you want a real fundamental question, why did they alow the people to have the ability to leave the matrix at all. It would be much much much simpler to design a nural interface that alowed full sensory/experiential input in such a way as to disable concious muscle control at all. If Smith can take over and cause a human body to move at all, then there is clearly a machine to human interface, so why -not- have a utility program in the OS (cuz there has to be one) that lets the program see other machine constructs somehow. A passive energy sensor tuned to the type of power the machines like or whatever.
To quote MST3k "remember its just a show". Internal consistency is good, detailed explanations of how "magic" powers work is neither neccesary or particularly desirable, whether they are technology based or truly fantastic. Its the difference between Star Wars saying "its a hyperdrive, it means we can go fast unless it breaks" and Star Trek saying "Well obviously if you take the inverse the nano-molecular bioelectrical tachion field the blue aliens will explode but the red ones won't! Everybody knows that!" Both are ok, but why would we as a 20th century audience have an understandable explanation, and why would they as characters imersed in their world bother to spend time explaining how the internal combustion engine in their car works. I know how it works, but when I get in the car I just drive and when it breaks I take it to the mechanic.
