Neo isn't a machine, never was a machine at least not any more than any other of the matrix born folks.

There is no matrix within a matrix, it was never neccesary.

There is a huge difference between a mesiah figure and "being jesus". It was well established in Revolutions that he was not

He may or may not be dead, it doesn't really mater to the story. I would guess that he is dead.

They didn't "release all the humans" they released the humans who want to leave. This requires them knowing they are in the matrix (something not many people can wrap their heads around (discussed heavily in the first film)) and wishing to leave. I highly doubt that (especially if shown living conditions) that many people would choose eating snot and living in caves over a convenient and convincing illusion.

It didn't bother answering those questions because they didn't have to. If they had a monologue explaining why person X's theory about what was going to happen didn't it would have been a really really really bad movie.

I thought it ended quite well, much beter than I expected it too really. The ambiguity lent it realism.
