(and understood is a pretty loose term) Zion is the result of certain unavoidable anomalies in the program, and Neo, of course, is the culmination or cumulative total of those anomalies. Removing the anomalies to begin with makes for an unstable system, so this is a sort of controlled error situation. Eliminating Zion on a regular basis is sort of like dumping the variable, and re-initializing the program.
