I had the same problem after installing RedHat on a Win2000 box. The problem is that Windows will only boot from the *primary* disk. DOS is also picky about the partition being marked active, i think.
I managed it by configuring the boot-loaders config (i'm using GRUB, it's cool). Something about doing a 'virtual swap' of the harddisks. I can't tell you how to do it with LILO (i expect it's possible somehow), but look at man grub, the info may help you anyway. Or install grub.
Sorry that i can't give you the exact grub.conf that works for me, as i'm in W2K currently, running updates (a paint without IE, i can tell you). It works, anyway (obviously ;)).
