Use the nohup command to make it invisible and run it from root's crontab. Set the processor priority to about nice -10 or nice -15. Yes, it's completely transparent. Gets right out of the way when you need the box for something, both in OS X and in Linux. I haven't been running it recently, but I should probably get crunching soon.
