you're running into Lenz's Law there. The induced current (and thus magnetic field) will always act to resist the motion; or to put it another way, you'll make a magnet in the first half, and if you switch the current halfway, it'll just switch the poles on the magnet. No matter how you slice it, you can't get a coilgun to be actively ejecting you projectile from the muzzle. Besides, that'd be incredibly hard to do, and go through a switch per firing. I presume you want re-usable in sensible time...
