If there is an entry "virtual 1024 768" in your display section of the XF86Config file, this will be the size of the desktop. It will then reject all mode entries exceeding this resolution.
Without the virtual entry the size of the document is determined by the largest modes resolution. Therefore the other way to reduce the desktop size to 1024x768 is to remove all modes larger then that from the display section.
