The bottom two lines of the tree are the key. I noticed that these two rows alternate between letters from A-L and letters from M-Z, with the exception of the E and L at the end, which are extra letters.

So we have:
OHMDWAZGOJZLSGYAQGMAMLRCVJYIZCRKPBPKRAXJYJTAXFTC
YBQKNGRFXCZBYESLXHWEXBTDNDVGYGVLTFMIOFYLZDYDPIWKQC

Splitting these up into pairs, the first letter of each pair refers to one of the baubles, and the second letter of the pair refers to a clock position on that bauble, with A being 1 o'clock, B being 2 o'clock and so on.

e.g. the first two letters, OH, mean the eight o'clock letter on the O bauble, which is E.

The answer is:
ERWIN AND DUST PUPPY WISH YOU WARM FUZZIES FOR THE HOLIDAYS.

(Anyone know where 46 comes into that?)

Turns out that the markings on the trunk were just a pretty pattern and served no useful purpose at all. :-)
