I'm not sure I understand what you mean...why would a frequency count require all 26 letters to be present? Anyway I'll explain what I did in a little more depth and maybe it will answer your question.

First delete all spaces and line breaks and redivide the code into number pairs...you should get 48 of them. Then replace all number pairs with whatever symbol you want remembering to group all pairs that have the same sum as the same symbol. Now assuming you started with the letter A to represent the lowest number and progressed accordingly you would get something like this:

number in code = replaced with symbol = number of times occuring

00 = A = 1
10 = B = 1
11 = C = 1
30/03/21/12 = D = 6
04/13 = E = 4
32 = F = 3
06/60/15 = G = 5
61/52/25 = H = 3
17/26/62 = I = 5
81/18/72/27 = J = 4
28/73/46/19 = K = 4
65/29 = L = 2
93 = M = 1
68 = N = 1
78/87 = O = 5
96 = P = 1
89 = Q = 1

The result looks like this:

Then you just go on to solve it the same way any other cryptogram would be solved...I haven't played with it enough in this form to know if it'll work or not though. It probably won't but it's the closest I've come so far.
