Deeply nested "trees" are often a symptom of poor logic reduction; deeply nested loops are usually dictated by the problem domain.
Your "guess" regarding maintainability is correct, but at a lower percentage of cases than you think. When the maintainability affects only the fixed costs of design, it's a win; when it affects variable costs of production (as in ROM sizes of microcontrollers), it becomes a tradeoff that has to be considered carefully.
Incidentally, the *vast* majority of microprocessors (by number manufactured) *still* appear in *embedded* devices (like your microwave oven, not your Palm Pilot), *not* in general-purpose computing platforms.
