She should NEVER have modified your punches without speaking to you or your boss first. Also, the company does owe you for that time, so probably she should have spoken to your boss, and had that person warn you not to do this anymore.

On the other hand, modifying your schedule without notification or permission is wrong, dangit! That's not your time to meddle with. You sold the rights to that time to your company, and they get to decide how it's spent. You are expected to be doing company work during that time that you're taking a long lunch. "Making up the time" is not acceptable. If I'm your supervisor, I need to know that you're where you're supposed to be, WHEN you're supposed to be. If I choose to run things looser than that, that's my choice, but if I don't that's also my choice.

SUGGESTION: Go to your boss, explain the issue, and apologize, then ask s/he to resolve the issue either by paying you for that time or letting you leave early.

I, personally, would leave the "legal" issues out, since almost every company has a policy about "abuse of the time clock". Even if they don't, misfeasance on your part is easily demonstrated. That's a fight you can't win. Don't make it a fight, use soft answers and deal fairly with them, even if you don't think they're being fair to you.
