It just wouldn't even try to take the audio stream.

In the end, what gave it away was Windows Media player. I went into properties, then the advanced tab, where it shows what DirectShow filters (codecs) this file is using, and it said something about mpeg-3. I said "Doh!", and installed the codec again. I just reinstalled everything about a month ago and forgot to do that. Problem solved.

I have another doozie though. At about the same point in this one avi, TMPGEnc reboots my computer. It's done it 3 times. Not exactly the same point, just somewhere around 50%. No warnings or anything. I'm going to get the latest version of it right now though, in hopes that it will fix it.
