I think they rushed the escape from the Shire - it seemed only like a couple days from Biblo's leaving to Gandalf rushing back from Gondor. Also, they could have kept the part of Frodo moving across the river and still cut Tom Bombadil - I think that might have only added about 5 more minutes (if any)to the film and would have been better than creating the whole escapade from scratch as they did.

But doing it the way they did also kept us from seeing the "strange lights" on Weathertop as Gandalf evaded the Wraiths and just missed meeting up with the hobbits. It would have been a nice addition to the film, seeing Gandalf kick butt after seeing him get his kicked by Sauramon.

But oh well, I still loved the film and plan on seeing it again. As I told my friends, I lost count of all my nit picks, but the film followed the spirit of the story.
