can make a file undeletable, even by root, by setting the immutable flag - namely, 'chattr +i file' makes file undeletable by root. To remove that property, you run 'chattr -i file' before rm'ing it. If that does not work, perhaps the file is in use - so, try to shut all programs down using the file. If that fails, you can manually edit the inode table using debugfs and then run fsck.
